Task SA2.5 MoBrain

  • Contacts established between SURFSara and CSIC to discuss the cryo-EM task. SURFSara is in contact with the Dutch NeSCen cryo-EM center to discuss data handling and CSIC will provide VMs for data processing. This is a long-lasting task in MoBrain and implementation of VM solutions at SURFSara will follow much later in the project.
  • For the GPGPU-related task, new software was published this year (PowerFi and Disvis) that can make efficient use of GPGPU resources. Web portals will be developed (hopefully making use of EGI GPGPU resources in the future.

   * G.C.P. van Zundert and A.M.J.J. Bonvin. Fast and sensitive rigid-body fitting into cryo-EM density maps with PowerFit. AIMS Biophysics. 2, 73-87 (2015).

   * G.C.P. van Zundert and A.M.J.J. Bonvin. DisVis: Quantifying and visualizing accessible interaction space of distance-restrained biomolecular complexes. Bioinformatics. Advanced Online Publication (2015).

For the same task the AMBER suite was successfully deployed on a gpgpu cluster hosted in Florence and modifications were made for correct use of distance restraints. Test simulations have been running for a few weeks. Further, progresses about GPGPU integratinwith EGI in which some of the MoBrain partners are involved are tracked in: - https://wiki.egi.eu/wiki/GPGPU-CREAM#Progress - https://wiki.egi.eu/wiki/GPGPU-FedCloud#Progress

  • An online meeting was held between the Utrecht, Florence and Gnubila partners to discuss the technical implementation of the MoBrain entry portal. The possibility to host the portal in the Federated Cloud was discussed and contacts about this were established.
